There has been a dreadful pokemon war that has destroyed kanto, lead by the mewthree. Mewtwo was a prototype for mewthree, a pokemon created by the rocket scientists to be the most powerful ever, who will obey Giovanni's every command. They succeed

You start off in the sevii islands, where most of kanto's population has fled to. You learn about what happened in kanto, and you and your rival want to go to kanto and fight mewthree and the rocket empire.

But only powerful trainers are allowed to go, and you must defeat the seven island leaders to be allowed to go to kanto.

So, after you beat the island leaders you take a boat to vermilion. The building the machop guy says he was building in red is the base of the team who is battling the rockets

All the kanto gym leaders and elite four are there. After you battle a few of them, the leader assigns you with a task, to find red, who has been missing since the war. The leader is a tall man who is covered in a huge black cloak
