There's an NPC in Red/Blue that explains Pokemon are manifestations of data, similar to Digimon.
That's how they learn TMs, and can be stored in computers.

I have put much thought into this and try to imagine every Pokemon as if it were a biological being. I don't have any grand theories or anything, but I have come up with simple food chains for some routes.

Because Water type attacks produced by Pokemon aren't the same as physical water.

The only exception is Kyogre's rain, but that thing is more of a personified force of nature than a mere Pokemon.

Pokemon have things that would seem magic to us, but are real to them. I hate the idea of magic and science as two separate things, when science is the study of things, not an actual objective item or power. Pokemon powers are magic to us, as they do not exist in our world, but are science in any kind of Pokemon world, as they would have been thoroughly studied and, for the most part, well understood.

Pretty much the same as real animals. For instance, poison type already exists.
Other elements are more difficult to harness, and some pokemon simply couldn't exist, and other's would be far more limited than they are in the series.
Like others said, a lot of types couldn't exist because they would change the fundamentals of our universe too much.
