It may be that the world's geography is similar to that of the real world, even though pokemon replace animals. The use of the word America implies that, despite all the differences in history from the presence of Pokemon to the war 3000 years ago, Amerigo Vespucci did exist and was still an influential explorer who lent his name to the continents.
The Unova region being based on a place in America doesn't necessarily disprove the continent being called America; we might have the United Regions of America, composed of many regions including Unova(and possibly Orre if side games are canon)
