In the games it goes
RBG/FRLG and RSE/ORAS
Then GSC/HGSS and DPPt
Then the Unova games X amount of years later
Then finally the Kalos games which occur after the Unova games.
If the mega evolution special were canon to the games it would have to occur some time after Ray awoke in ORAS because Ray hasn't been awoken in thousands of years long before Steven's 25 years of life. But of course that can't happen because he implied it happened before then.
Taking the anime timeline into account it just makes it more apparent that it can't happen because it happens during the Kalos series rather than during the Kanto or even Hoenn series.
Then there's the total ambiguity of the reference too because it doesn't even mention Alain.
That reference is just a reference, literally everything else about the games and anime contradicts it.
