Theoretically Dialga/Palkia/Giratina are unique as well, but as proven through the Sinjoh Ruins event, Arceus can create more of them whenever it wants to.
Mewtwo used to be unique, created specifically for Team Rocket with Mew's DNA, but the 16th movie sees another clandestine organization create their own Mewtwo (femtwo) in much the same way, so as of now there are two Mewtwo in existence.
The rest have multiple individuals, some rarer than others.
