The Unnerve ability now not only stops the use of berries, but any and all consumable held items.

However, in addition, it also prevents the opponent from mega-evolving. How does the meta change?

Some people would still use it for Choice Band Extreme Speed coming off of 150 Base Power. That's not something to take lightly. Rayquaza is one of the better legends even without mega evolving.

It works because you're not comparing two contradictory things, but you are comparing two DIFFERENT things that are unrelated. It's like it saying, "Unnerve mainly does this one thing.... However, it also does this other completely different thing!"
