What if there was an active weather system and you could catch certain Pokemon in certain weathers. Imagine a hurricane comes in and you can surf/fly out to it and catch the genies or kyogre or some legendary that would make sense

I think the legendary plot shall be related to a eternal day or eternal night.
Also an eclipse shall be important for the plot, maybe postgame.

Nah, we're probably getting ferried around until gym four or gym five.

And I can see one of the islands having two gyms at the very least. Gotta save an Island or two for some small, uneventful little towns away from the hustle and bustle of the others. It'd also be the one with something related to the Legendaries.
