The way she mentions it makes it seem like she's referring to something a lot of people see, last I checked the Distortion World isn't a tourist attraction, hell the only entrance was created by Giratina itsel but it was closed off when exiting the realm.

Its probably a blowhole.
Basically an underwater lava tube in an area with strong wave action. Eventually the erosion blows a hole in the top of the tube and whenever waves hit it the water shoots skyward.
