So most of the PWT sprites are probably what the characters still look like. Liza/Tate, and a few of the other younger ones, should maybe have been aged up a bit, but ehh.

R/S/E and OR/AS still slot into the exact same place in the timeline. Just in OR/AS's universe, Mega's exist in the timeline. I think, until there are explicit changes to events listed, or future remakes make big changes, then there is no reason to exclude the other games. OR/AS and X/Y still fit into the established timeline.
So if you absolutely MUST make a specification between the different universes, then it would look more like this;

>Current Timeline:G1* = OR/AS -> G2* -> G4* -> BW* -> B2W2* = XY
*Mega and Fairy types exist, and any remakes will reflect that, but the games are effectively unchanged.
The timeline is unchanged, just soft-retconned to add Mega Pokemon in. There's tons of dialogue in X/Y about Plasma (due to the games being set while Plasma is still at large, which was confirmed by one of the developers in that now-deleted tweet) and various characters and events from across the franchise.
