You literally can't pretend X/Y is somehow not in the same timeline. Game Freak has never EVER suggested multiple timeline. Multiple universes, yeah, but NONE of that affects the timeline.

Hoenn knows more about Mega Evolution, because it was hit with meteor showers that spread mega stones across the Region. In X/Y, Sycamore is researching Mega Evolution, yeah, but it's not even a new thing. Remember the Lucario tribute? Mega Pokémon existed in Kalos for a long time, as long as Hoenn. It was less common in Kalos, that's for sure, but it's all explained in OR/AS why Hoenn has had Mega Pokémon for ages.

Then in Gen 4, there was a very direct and explicit connection to put Gen 2 and 4 together in the timeline.
You're right that the STORIES are MOSTLY self contained, but the events and games have an established chronology.
