I like to think Pokemon reproduction works similar to the Asari from Mass Effect. Besides, if a two-foot tall housecat and forty-foot long whale can been with minimal complications, and the offspring is almost always the mother's species, what would it matter who (or what) the father is?
Maybe that's why real-world animals are so uncommon in the Pokemon world; They could very well have been bred out of existence.
