The whole reason for zoophilia being immoral is, for the most part, that we can't communicate with animals, nor know their thought process and just how much awareness and abstract thinking they have.
I'd say the whole thing about Pokemon being completely sapient and the whole Pokemon universe in general trying to always show how much Pokemon and humans get along, I'd say Pokephilia hardly comes close to the point where you can call it borderline zoophilia. The only similar trait is the attraction towards a different species. That's not borderline.
