I don't remember where did I read this, but Pokemon can convert to light. That said, it would make sense that Pokeballs in the inside are fully mirrored devices, designed to reflect all that light internally. Pokemon turn into matter once they don't find a surface to be reflected on.
When you deposit Pokeballs on PC, that light would be transferred via optic fiber into Bill's PC's Pokeballs (or whoever has the storage system) storing not data, but light.
It would make sense that you can distill highly reflective materials from apricorns too.
At least that's what makes me more sense to me.
The "Pokemon comfy space" is just a tale to keep people shut up.
