Yes it could just be another building, but to me it resembles a gym more than anything else could. And given the fact that you could barely see gyms on the Kalos map, I would say that it's safe to say there will be gyms coming back, maybe not all of them will look alike, but as a core part in the series it would be highly unlikely they remove that feature. And another point, it they took out gyms, how would the go about the anime series? The anime revolves around ash collecting gym badges and challenging the league, why would they make him all of a sudden stop challenging gyms? It's also safe to say the man made island is the pokemon league. It looks too important to just be some other random building in the middle of the ocean
