I still reckon that MH + Pokemon palico and repel quests for some legendary pokemon would be the best way to go about this cross over.
That way you can have pokemon and their armor without killing them.

Just make all quests capture only and that making the target faint fails the quest. Hunters could also have the skill Capture always active by default in order to prevent it from getting too frustrating.
