Mewtwo is a clone, but it was not created by Rocket.

Dr. Fuji did in fact create Mewtwo, also. FRLG confirms this.

Mew samples were collected from Faraway Island, and taken to a lab in Cinnabar Island where it underwent cloning experiments until on February 8, Mew gave birth to a live Mewtwo.

Mew wouldn't have to be raped. Extract an Egg cell, implant the DNA and self-fertilize the egg, and re-implant it back into her uterus and let it mature.
The birthing process likely killed the mother, but there's no way to know what happened to the mother Mew in the end

The games are the core canon, since every other aspect of Pokemon is adapted from them either directly or indirectly. (for example, the anime is a loose adaption of the games, while the Electric Tale of Pikachu is a loose adaption of the anime. Both of which can trace their ideas back to the games)

Let's say Lugia is a flying/psychic type in the games.This is then assumed to be true in every adaption until proven otherwise. If the TCG decides Lugia is a water type (which it does from time to time), then that's a change that the TCG made to the source material. It doesn't make water-type Lugia canon in anything outside of the TCG. If the games suddenly changed Togepi's typing, then it would (normally) be reflected in most adaptions.
