Lysandre's believed his goal was noble, at least on paper his paper, anyway but had a ridiculous means of accomplishing it. Team Plasma's goal had a more subtle means, and was actually considered somewhat resonable, if at least discussable by most NPCs, but Ghetsis was going through with it with an entirely diabolical motive.
TLDR; SJW leads doomsday plot, while Megalomaniac leads reform movement.
