They were changed because it was a poorly received mechanic that they were never able to get right. And they still didn't get it right in Gen IV, or Gen VI.
Most of this shit is the same NOT MUH crap that got hefted at FRLG and HGSS at release.
I'd say removing the Pokemon choice being poor through the early game should go too because it's a remake trying to mirror the original best it can in that respect. Same with Aqua and Magma. That's something that can be said about every single evil team.
I will say GameFreak's lack of patching is an issue though. If only because they touted that they'd be able to do it for this generation and then proceeded to not fucking do it. That's more on them than the game itself though.
