When a game with a good following introduces an amazing sequel that overshadows the former, it can easily become the series' most iconic game. Pokemon fucked up in gen III by releasing an inferior verison and creating a rift between the fanbase by not allowing the transition of pokemon from gen II onward. Furthermore, pokemania was a passing thing, it was ending one way or another, gen III just sealed it tight. It has gotten better from there, I wont deny gen III is the inferior one so far. The reason most series' best games are the middle-ish ones is that, however, these aren't always the most iconic. Most game series' most iconic games are the first, because all others build from that.
