A Mary Sue is supposed to be the center of everything despite not being explicitly stated as such. Cynthia's work is for the region, she's well aware of her responsibilities as Champion, and she's not drunk on power. Not being a power-tripping asshole doesn't make someone a Mary Sue.

Even in the anime, a literally-who flaunting a legendary and a mythical in a League fight would be a better contender for Mary Sue, compared to the actual Champion.

Not having Cynthia in the game would be a crime
Having an unbeatable obstacle in the game is very poor design, I don't even like it if it's for story reasons in other games.
Having Cynthia beatable in game is just good game design and doesn't contribute to canon

Never a single term has done so much damage to process of writing a character.
People fail to understand that the difference between a strong-perfect character they don't like and a mary sue is that the talented character may bend the universe with his actions/might, while the Sues have the universe bending itself at their feet just for free.

It's ridiculous to use this term outside of fanfiction to begin with.

That's true, however it might be notable somehow that the last couple of champions have also been female. With Iris it was just anime fanservice (even though no one likes her), but with Diantha I think they were outright trying to replicate Cynthia's popularity. Which failed since Diantha barely had a presence beyond "Oh hey she's a celebrity" as well as being kind of unattractive.
