Because in reeeeally early developement stages, traines had whips to tame mons. Also you were supposed to buy your mons and not catch them at some point, and there even was a time were the trainer would have fight with his mons.
All of which was scraped, but there's leftovers of these, like the whips on certain sprites.

In early version of Red and Green, if you lost and didn't have enough money to pay the winner they would enslave you and force you to perform sexual acts on other trainers and their Pokemon.

Needless to say, this idea was scrapped fairly early in development, but as an in-joke they left these sprites.

Because it was more rough back in the days and after they realized that Pokémon is a huge thing and pretty much a cashcow they retconed quite some stuff to make it more appealing.

There's a lot of weird stuff in Gen 1 that never made it to further gens
Trainers using whips, badges literally being used to control Pokemon, etc

It's a hold-over from when Pokemon was originally "Capsule Monsters".

It only ever applied to traded Pokemon. A Pokemon caught by you will obey you no matter what level it is.

It's just to prevent from trading in a bunch of high-leveled Pokemon and steamrolling the game.
