Erm, it might make more sense in Japanese, I dunno, but the whole plot of the film was that the villain wanted to collect them because he was actually catching them all (making him the real hero). He tricked them into fighting each other so Lugia would show up because he wanted t catch it.
It was a half-baked plot to make a film about Lugia with Gen 1 Pokemon - none of it makes any sense in relation to the games, it's just a mindless spectacle like all big budget, major films. And it was pretty fun. The third film is much better and showcases lots of cool style changes and stuff so just watch that again and then watch actually good films and stop getting concerned about cash-grab, popcorn stuff.
