You now have a list of almost every trademark that Gamefreak owns or partially owns. Under the 出願人 (applicant) column you'll see Nintendo (任天堂株式会社) listed on just about everything there Pokemon related (except a few early trademarks when they were first making Red/Green).
If you click on them for further details, you'll see the following three companies listed as the owners for any Pokemon related, whether it be game titles, the Pokemon themselves, website or marketing stuff, or gameplay mechanics:
Nintendo (任天堂株式会社), Gamefreak (株式会社ゲームフリーク), and Creatures (株式会社クリーチャーズ) in that order.
Now look through all 14 pages of trademarks, and see which trademarks past the first page have Gamefreak listed in the applicant column instead of Nintendo. I looked, and the following are the only trademarks Gamefreak owns by themselves, and therefore has them listed first instead of Nintendo.
Game Freak (ゲームフリーク) - ie. the name of their own company
The Game Freak company logo
Magic Ball (マジックボール) - a cancelled game they were making in the 90s
Quinty - A game they made back on the NES, published by Namco (called Mendel Palace in the US)
Pocket Card Jockey (ソリティ馬) - That horse racing solitaire game they made and published on the 3DS and smartphones
Tembo the Badass Elephant - That sidescrolling the made for PC, PS4, and Xbox that Sega published
Gigareki (ギガレキ)
Signs point to Gigareki having to do with some non-Pokemon game that Nintendo isn't involved with.
