Have the evil team leaders come at you together. Not 5 on 1 like a horde battle since that would be unfair with actual enemies and not level 8 poochyenas or whatever. Maybe 3 v 2 or 4 v 2 or something.
Not pokemon combattants like in Pokestar studios. imagine actually fighting a fire or a team rocket mech like in the anime with your own pokemon. You might have some weird dialogue like "The wildfire used Inferno!" or something like that but with a nonpokemon enemy you'd be allowed to break the rules.
For some legendaries the difficulty is getting them to stay in the damn ball. What if you had to defeat a powered up version first, then they came at you again, weakened but still ready to fight? Then you'd whittle down their HP like normal and catch them, but they'd have improved catch-rates. To make the Master Ball not useless, it would be the only ball that would work in phase one. Now that Hyper Training is a thing, soft resetting for IVs becomes less important.
