Well there isn't really an established SPACE type is there? Water is probably to draw a parallel to Space being like a Sea of Stars and Planets or something.
For Flygon, they just wanted to do something different. They made a Dragonfly-like Pokemon an actual Dragon. Drapion is a bigger offender, since it outright loses its Bug type.

Palkia is water because he's the pearl legendary. Pearls come from mollusks.

Dialga is steel because he's the diamond legendary. Diamonds are a very hard mineral.

Flygon looks nothing like their Pokemon before it. It looks crap in general. Vibrava is one of my favourite Pokemon but then Flygon ruins it.

The Sinnoh Trio also represents matter. Dialga being a Solid, Palkia being a Liquid and Giratina being a Gas. That's why they have the typing they have.
