Nidoran female has been one of the most baffling things, like, there's no way that wasn't intentional, right? Does it maybe mirror those viruses purposefully spread through rabbits to lower their population numbers?

No. Pokemon that aren't fully evolved can still be old.

Baby Pokemon are analogous to what you're thinking about and they can't breed.
