There are many Pokemon running around the overworld, you can run into them to battle.

You can compare two Pokemon in the PC.

There are more bag slots. Mega Stones and Z-Crystals share a slot along with Evolution Stones, Field Items (repel, escape rope, etc.), Equipment (hold items).

Secret Bases return in a really amazing and totally different way.

There are new megas, including Johto starters.
