Now the weapon is buried, but Team Flare found it, and try to use it to end all life on Earth. The player (You), stops them and the entire Team Flare hideout collapses with their leader still inside. The weapon is presumed destroyed and the leader presumed dead. The end.
Oh yeah, and that weapon is the reason why Mega Evolution is a thing. It was powered by life energy taken from hundreds of innocent Pokémon (who all died on the spot) and the blast from it radiated evolutionary stones and made them into Mega Stones. The beam also hit a meteorite, which is why Rayquaza can Mega Evolve without a Mega Stone (it eats meteorites to live, so it basically eats raw Mega Energy). A piece of this meteorite also fell and landed in Hoenn, cracked open the Earth and that's how Primal Energy was released and created Primal Reversion for Groudon and Kyogre.
