That's how it should be. Version exclusives are great, but legendaries should never be exclusive, only things that there can be multiples of.

Only the version mascot had its signature move though.

Legendary Pokemon can only be obtained once per play-through so it doesn't make sense to trade them. Therefore you should be able to get them all on one cart. Keeping the signature move exclusive kept the Silver Lugia and Gold Ho-Oh special though solving the issue.
