There are (were) a bunch of male/female sprite differences leading up to gen 5, stuff like Venusaur has a different flower, Rattata has a different facial pattern, don't know if they carried over into 3D models though.
Then there are forms that are only in battle, Megas, Meleotta Aria form, Shannon Sky form, Giratina Origin form, Darmanitan Zen mode, Furfrou's haircuts, etc. When put into PC these revert to standard form.
Then there are forms that last in the PC, these include the 28 Unowns, 3 Burmy and Wormadam forms, Rotom's 6 appliances, Deerling and Sawsbuck's seasonal forms, Florges' 5 colors, etc. These can be stored in your PC and bank.
And there are weird ones, Like Kyurem, where he can be stored in a PC as Kyurem-Black but not in Pokemon Bank, which is annoying.
