In a series with hair and eyes all colors of the rainbow, there's very little chance that they all came out with the same exact hair and eye color without it being intentional. They give characters different hair and eyes to make them look unique, so having that many all be similarly colored is telling.
My money is on Lusamine being the big sister and Gladion/Lillie being either twins or very close in age younger siblings. That puts one of them working with the professor/protag, one with Skull and one with Aether and gives some dramatic support for a three-way standoff between the "factions". I'd also bet that whatever is alive in Lillie's bag is some kind of pokemon experiment that she rescued from Aether and is trying to protect.
