What is the deal with the "set 12 hours apart" difference in the games?

How much does it affect the story plot points beyond stuff beyond like, totems and the legendary pokemon?

I honestly don't know which game to choose, maybe its because not enough version exclusive info has come out, but the whole day and night thing has me wondering.
