Regarding the Aether Foundation and Team Skull; let's say this happens:
>Enter region, first opponents are Team Skull
>Team Skull seems like the bad guys, rants about the Aether Foundation

>You get to the Aether Foundation and are introduced to Type: Null
>Type: Null is suffering and you can clearly see that, you try to help it
>Aether laughs at you, says it can't be helped/isn't really a pokemon
>Team Skull kidnaps Type: Null in an effort to help it
>You realize that all along the Aether Foundation has been trying to create chimaera pokemon and has been making them suffer; Team Skull has been breaking in and kidnapping these pokemon to try and help them
>Aether Foundation realizes you seem through their scheme and summons the Ultra Beasts to fight you and take over the Alola Region
>You have to team up with Team Skull, you catching the box legendary and your rival from Team Skull catching the other, in order to fight the chimaeras and Ultra Beasts brought out by the Aether Foundation
