What's the reason for people to think Aether Foundation is the real big bad while team skull is not ?
Lusamine seems to be a holy mother and sister figure who is vary loving .

I'm almost positive that they are evil.

They are the only ones who seem to be researching/and/or know about Ultra Beasts which are some grand threat to humans and Pokemon. You would think an organization like this would inform the masses or at least other important bodies in the Pokemon world, or at least Alola, like the kahunas and trial Captains.

But nah, Lusamine is either an Ultra Beast herself or trying to harness the power of them to create a peaceful world. She's gonna become God, which is what she was trying to do with Type: Null, which is supposed to be strong enough to fight Gods/Legendary/Mythical Pokemon

All have something to do with space.

Magma/Aqua are the exception, named to fit their connections to groudon/kyogre and their rivalry.

my money is on Skull being redeemed during the story.

It may has to do with the fact that
Aether Foundation is a mega corporation who seems too bright and kind while team skull is too small
in term of ambition and number.
Also we already know quite a lot of team skull 's member , their goal , and personality, yet nothing about Lusamine and her men, we just know that they are nice and love and caring

Also Team Skull difficulty wise is shaping up to be a complete joke, to the point GSC/HGSS's Team Rocket seems more intimidating (though that isn't saying much.).

In short, the hopes of getting a challenging Pokemon game depends on these guys being evil.

Seems like a setup for a bait and switch. All of team aether might not be intentionally bad. The only one that seems obvious is Faba.

Also, I'm having a hard time thinking of how team skull would utilize the box legendaries. From gen 3 and on, the bad team has always had critical ties to them. Team skull is probably more along the lines of the monarch gang from venture bros. Bad guys that are there to just cause disruptions

I don't think so. People keep doing either "It's so obvious that they're evil!" when it relies on the assumption that they're the exact opposite as the site has described us. Like, Wicke has a caring personality, Lusamine loves all pokemon, there's even other non-Aether Foundation people walking around near/in the facility. Faba seems a bit suspect, but we've had our fair share of weird/creepy looking people being good too.

I think they're probably also our Safari Zone orientated area given that Lusamine accepts all pokemon even if they're from other regions.

I hope Colress is involved, but even then it doesn't make them evil. Colress was pure neutral and was using Team Plasma to further his own personal research.

I think part of it is Guzma/Team Skull has a really annoying fanbase too and they either don't want to see him go Super Villain and get himself killed or they want to team up with him

Really though. The setting of Alola is VERY centered around nature and natural roots, while Aether is LITERALLY on a artificial island.
As someone who studies story telling on a daily basis, I can tell you that if you want to create a villain, you do it through contrast.

Even if we leave out all fan speculation, ignore stuff about Lusamine's siblings and Type: Null, it still makes sense on a base level. If you've seen enough movies or read enough stories, then Aether should be setting off red flags for you, in the "Too nice to not be up to something" sense.

Also, most pokemon games have the "mad scientist" character. Faba anyone?
I have some fan-speculation that leads me to believe he may even be the creator of Type: Null

When Team Skull has art shown of their lowest members, we call them Grunts.
There hasn't ever been art of male and female characters dressed identically that haven't been bottom-rung Grunts for the villainous team.
There's plenty to be suspicious of with these guys. Lusamine and Gladion appearing to be related. Their ties to the Ultra Beasts. Art of no name M/F employees for no real reason.

Team Flare had a few, but Xerosic was the main guy.
I'm not sure about Ruby and Sapphire though, and Gen 1 & 2 didn't really have structured villain teams to have such a scientist character.

They're interested on ultra beasts.
Team skull was just a bunch of hooligans, they can't even afford their own clothes they make people buy them and they had no relation to the box legendaries, aether is obviously gonna be the main catalyst of ultra beasts and that puts them at a prime spot.

Game freak is not really good at hiding their true intentions with characters.

Also, Null is Gladion's partner so finding this thing in the wild is alredy thown out the window. And I'm pretty positive the locals would've noticed an eldrich horror walking around if it is that old.

Aether take in hurt pokemon and look after them. Lily who is probably related to them hates battling. I could see this sentiment being shared by aether somewhat as battling puts pokemon in harms way. Maybe they get more extreme throughout the story and start taking pokemon from trainers claiming abuse or whatever. Don't how ultra beasts and type:null would fit into all that though.

Actually, every Aether member currently have Japanese names that comes from German name for plants. Lillie's name is the same. Gladion's is not though.
