When Remake/Third Versions come out, those replace the old ones in the timeline, because they will have recieved the most relevant updates from Game Freak.
In some cases, this may include;

>Mechanic updatesIE; Phy/Spe Split, Mega Evolution
>Expanding the position of the games and characters in the timeline.IE; Red confirming Gen 1/3's place in the Timeline at Sevii Islands, the Sinnoh/Johto characters crossing over between Platinum and HG/SS
They are never, EVER, going to essentially "revert back" to a point in time where something in Pokémon doesn't exist. I feel like the only people who believe this are the guys who unironically believe that Game Freak is going to retcon Mega Evolution. Game Freak are always going to stick to their single timeline as they continue to update and expand it. "Parallel worlds" was just their explanation to explain old versions/version differences. It shouldn't have been hard to understand, but I guess you can't rely on the Pokémon community to not be retarded, huh.
They're never going to switch to some parallel timeline. It hasn't happened in 20 years, and never will. They just update/expand the single timeline they have as they go along.
