The original dragon split because it couldn't deal with the contradiction in its structure. It was powerful but eventually the universe had its way with it.
You'll only ever see the original dragon in some alternate dimension or in a time machine scenario.

Kyurem is the left over husk of the dragon's body. While Zekrom and Reshiram both represent forms (heat radiation and electric energy) of energy, Kyurem represents lack there of, negative energy. It's a void, without energy, and it actually saps energy from the world with its cold.

Yes, I know there's that chart saying how the two are based on different animals or something. But this is a game where a seagull can turn into a pelican, so I wouldn't be surprised if engineering some bug magically turns it into a mecha one of another species.

Give legendaries without mega forms primal forms.
Primal Mew, Primal Ho-oh, Primal Lugia, Primal Dialga, Primal Palkia and so on.
