Nah, it was fine in gen 3 where there was only one and you weren't forced to catch it.

Gen 4 got a bit more out of hand by making the lake trio and one of the dragons involved, and later gens forced you to catch it entirely.

Having a legendary in the plot is fine. Having the plot depend upon the player catching the legendary isn't.
