A-Exeggutor has some origins that make sense as a dragon, though it's pretty far-fetched. I appreciate the diversity.
Charizard is only not a Dragon-type because it's a starter. They also rectified this with MX-Charizard.
Gyarados could definitely have been a dragon, but they wanted to keep it an exclusive typing in gen 1.
Aerodactyl has Gyarados' answer, and additionally the clause that fossils must be Rock-type. They decided it would best be served as a Rock/Flying-type. I also question why you would consider Noivern or Tyrantrum as questionable and not Aerodactyl.
Lugia is perfectly fine as a non-dragon and I don't see why you would actually consider it one.
