The point of not having multiple of the same Pokemon is to not allow certain unbreakable teams and to allow diversity into the meta. Even in OU, the stalest of tiers, there's a good amount of diversity even in the high ladder.
You ask why you can't put Shiftry and Shiftry when you can put Shiftry and Caturne. Your argument here is clearly flawed as not only do they have different movepools, but they also have different roles and abilities.
If you have the same Pokemon, it decreases the diversity. There would just be an influx of specific Pokemon used multiple times on the same team. And if you say "well what if they have a different moveset?" What qualifies as a different moveset? Just a change in item? A change in one move? If it's a change in item, boom, Scarf Keldeo and Specs Keldeo. A change in move? Extra coverage move on one, basic set on the other. It's really not that difficult to see that Species Clause is the best option available. Even the officials were able to see that, as they included it for VGC.
