Both will be antagonistic. Skull might later on help out should Aether become full retard take over or rewrite the world type shit, if only Gladion, but at the core they're still a bunch of street thugs raging at the system and will stand in your way. Not all of Aether will likely be villainous either, when their cover up is as noble as theirs, they're bound to have at least a few scientists and grunts not in on any sinister motives. Though whether the game will do a good job of showing that or not is unknown after the likes of Plasma.
