So will the characters they show in Generations officially be the canon protagonists of the games (male or female)? So far it's Red and Gold.

No. Because Generations is as canon as Origins is, as canon as Pokespe is, as canon as the Ashnime is, as canon as every other anime or manga. The canon are the games are loose but some random anime they make for the anniversary that Japan has barely even heard of because it's made for and by America doesn't determine canon.
