There's the whole common sense thing where yeah they do lay eggs and the game doesn't explicitly say so because muh kids and then there's the idea that Arceus magicks it all because Cynthia says that the first time the world's seek an egg is when Arceus creates the creation trio in Sinjoh Ruins.

I like to think not all pokemon lay eggs and it's only like that in game for gameplay purposes. A ninetales would probably give live birth for example.
