So why are they telling a different story? For example Giovanni leaves under cover and hasn't changed instead of actually disbanding TR as well as Lance fighting Red Gyarados and infiltrating the HQ without Ethan. I thought these were supposed to be untold stories of the games, not changed stories?

It focuses on the point of views of other characters in the franchise. I mean you already played the games as the main characters. Why would you want to watch shorts based on what you did? Learning more about NPCs is way more interesting

They fit into game canon. They show things that the player character does not witness, such as the police arriving at the gym while Red battles Giovanni.

It makes sense that Giovanni would have the police after him so he took off before they could get him. We get to see storming TR's hideout from Lance's perspective. Ethan was working with him. Didn't you see Lance letting him know he had found the control room?

They obviously took some creative liberty, which I'm glad. I really enjoyed Looker and Lance's episodes.

Giovanni decided to not go back to TR years later, during the radio-broadcast of new TR. We do not know if he really wanted to disband TR for starters. As Lance fighting the red gyarados, when we met him in the game he asks us if we saw the gyarados, implying he already saw, and maybe fought, it before.
And yeah, in the short we see Ethan infiltrating and speaking with Lance via pokégear, it's only a more "cinematic" way to tell the story.
