It being an ability is probably just a game thing to fit the mechanic into the established system without overcomplicating things. It's also obviously a special ability because it definitely isn't Greninja's other common ability, and he already has a hidden ability.

Like Mega Evolution was unique to Mewtwo? Remember when we first saw Megas it was advertised as "Awakened Mewtwo" without a hint others could use it.
