Anons, come on.

Ash's Greninja being in the games is no different than the Spiky-eared Pichu from the Arceus movie being in the games. Pichu didn't make the Arceus movie canon.

Remember when Todd from the anime got his own game, Pokemon Snap? Remember when Todd then appeared in the Emerald chapter of the manga? Doesn't mean they're all in the same universe.

The N64 was weird though since it was the only console to have games based on the anime, with Snap and Puzzle League. I think I remember the trophy designs in Smash Bros. Melee were also based on the anime instead of the games.
