A reference IS canon. Alain, an anime only character, exists in the game. Ash doesn't exist because the player character takes his place. The Adventures cast is in the same boat as Ash, they're all original characters based on the player characters of the games, just like the protagonists of every other Pokemon manga out there that follows the game's storyline.
