Granted, Marlon's way wasn't necessarily right; while it's a very good stance to take, the issue presented IS black and white, and I believe Hugh gets mad at Marlon because of it.
Marlon does end up helping you sneak onto the Frigate after you beat him. He's still trying to stay out of it, but he's starting to trust you enough to take a stand.
