So far he is the only team leader that dies:

Giovanni: Disbands Team Rocket after being defeated by Red at Viridian City and travels through the whole world. Participates at PWT in Unova.

Archer: Disappears after being defeated at Goldenrod Radio Tower.

Maxie and Archie: After Groudon/Kyogre woke up and almost destroy the world they work for a better world for humans/Pokémon.

Cyrus: After you catch/defeat Dialga/Palkia/Giratina he says that he will become stronger to defeat you. Never rematches you.

Ghetsis: After being defeated by Nate/Rosa he goes Nanab Berries and never appears again.

Guzma: Is he an Ultra Beast and is captured by Elio/Selene?

A leak that mentioned other things that came to pass (Sungaleo and Lunala's pre-evolution, Lusamine, I believe Alolan Oak) stated that Lillie will merge with UB-01 in the climax. I don't think they'd merge if they were the same entity.
