I've always taken "evolution" literally. I mean, like Darwin's theory.
With that way of thinking, just try to understand how Litten became Lichalitten. It becomes Torracat at first, and got powerful front legs because it is useful for defense/climbing trees/whatever. Now that it has powerful front legs, it happens that punching is a good way to ko enemies. Staying quadrupedal is not a an advantage when your best mean of defense is punching, that's why it turned bipedal in the end.
I've always considered pokemon as animals that evolve (the same evolution as the real world) incredibly fast.
I don't always find an explanation though
