Actual reason? Because it's impossible to justify Greninja not being his ace in every generation after this one unless he mysteriously loses his power to bond or we just plain switch protagonists.

Kalos proved that they could easily ignore and forget any continuity from past series, despite the fact that it would be stupid and illogical.

Look at Ash's Kalos team, and how he never had a full team until near the end of the League.

They could have easily boxed Greninja and let him rot, along with all the other Pokemon the XY anime pretends don't exist.
